I've had to reinstall Vista on my system, but have saved all the files under
C:\Windows.Old. Therefore, I would assume that all of my Favorites, cookies, etc, are there. I think I can find my Favorites, but I don't know how I would move my cookies over to my new profile. How do I do that?

You assume wrong...
The last time I checked, meta-data such as favourites are saved in each user's profile, under Documents and Settings (pre-vista), and under Users in Vista.
I suppose you could go poking around in there. eg C:\Users\,your user name>\Favorites
